The bike physically goes into neutral but will not start unless the stand is up and clutch in even when in nuetral. (Which I assume is due to the light being connected to the safety mechanism in the bike.)

The alternator is in the crankcase and blow-by from the piston rings will pressurize the case if it can't vent. I don't know the 800 engine, but a blowup of the engine should show you where the vent is.
